Pax6 interacts with various transcription factors and genes to regulate various cellular processes. Pax6 is reportedly to be imported into the nucleolus by Kap13 [1]. In lens development, Pax6 expression is regulated by Pax2 and Six3 [2] [3] [4]. Regulation of several cystallin genes by Pax6 is coordinately achieved with other transcription factors including Sox2 [5] [6], c-Maf [7], pRb [8] [9], TBP [8] in the lens, MITF in neuroretina [10], and AP-2α in corneal epithelium [11][6]. In pancreas, expression of the glucagon gene is regulated by a complex formed by Pax6, CDX2 and p300 [12], also by interaction with Maf transcription factors [13].

Pax6 is also important in forebrain patterning. Expression of Tlx, a forebrain-restricted transcription factor, overlaps with that of Pax6 and genetic data suggest that Pax6 and Tlx cooperate in the formation of dorsoventral boundary in the telecephalon and in specification of upper-layer neurons [14] [15] [16]. Cadherin 6 is expressed in the forebrain in a coordinated manner with Pax6 [17]. Cooperative interaction with Emx2 is important in control cortical regionalization [18]. Pax6 is also a major player in controlling neuron fate. It interacts with Trim11 via a autoregulatory feedback loop in cortical progenitors; it antagonizes Olig2 in maintenance of neural stem and progenitor cells [19]; its isoforms coordinate with each other in determining the transition from pluripotency to the neuroectoderm fate in human [20].
